Some objects don't use textures, also you need to add alpha channel manually for every material with alpha.

When you open material with alpha, change in Diffuse Map, Alpha Source to None (Opaque), and then in Opacity Map, Mono Channel output to Alpha, and Alpha Source Alpha channel.

What do you mean by that? Whole model with bones and animations, or combine everything to one obj file?

I would like to get the model with bones, animations would be nice too, but I would combine into .obj if that was easiest

Almost every program what allows edit 3d models have batch loader. You can easily import them all at once. And after that you can combine them to one mesh, with no any problem. I don't plan to make any new versions of obj export. I'm concentrating now on my own format bsp3d which will be working in Maya3D by special script.

When you open file, just click file/export/all and select folder where you want to save models.

Hello!, I don't have really time for any coding, so I uploaded whole source code for both programs: Bsp Viewer and Ghost Editor. I wish that someone more creative look on this and will find better solutions for our problems.
