basically i try and install the add on for the last mission on ghost master and it installs, then i load it up and then takes me to the beginning of the game again and when i try and play it nothing works and my save i had is gone.. was wondering if i have to install it when i have finished the game or not ?

Are you talking about the Bonus Scenario (Class of Spook 'em High)? It shouldn't matter when you install that.

yeah i'm on about that one, hmmmmm i don't know then every time i seem to download it takes over my saved game and wont let me play the save i'm on now and also cant click any of the ghosts in the first mission

i didn't download it had the game disc for years now also got the bonus disc but the Class of Spook 'em High, doesn't even from the disc

So... What you're saying is that it doesn't matter which installation file you use for the Bonus Scenario. Whether it's from the game disc or from the internet, it doesn't work. Am I correct?

I wonder if the installation is changing where the game looks for its data file. I don't have things handy right now, but if I recall correctly different versions of windows would use slightly different paths to them. Different user accounts might also cause this, or rather the installation acting as if they were different accounts.
Might have something to do with administrative rights. Which version of windows are you running? That's probably as good a place as any to start.
